I have heard rumors of a engineer earning 3 million a year. What makes him so different from a normal engineer?

If it’s true it’s because he maintains a critical business application that only he can maintain. It would have nothing to do with his capabilities and everything to do with luck.

Alternatively, he could be getting paid by a government. There could also be more to the story such as the engineer may actually be the owner of the business or that the engineer has a staff and an office to maintain, he’s not just one guy pounding out $4000 lines of code.
